MAXX Py

The MAXX.py script generates a customized reference genome and an accompanying mutation index file based on a user’s input of mutations, reference genome, and gtf file.  Customized reference genomes have been shown to improve alignment of next generation sequencing reads that contain a predefined indel mutation. This capability to increase alignment sensitivity of predefined mutations can potentially be used to improve detection of circulating cancer cells and enhance personalized therapeutic approaches for cancer patients.   

MAXX Fusion

The MAXX_Fusion.py script generates a customized reference genome and an accompanying gene fusion index file based on a user’s input of gene fusions, reference genome, and gtf file.  Customized reference genomes have been shown to improve alignment of next generation sequencing reads that contain a predefined gene fusion. This capability to increase alignment sensitivity of predefined gene fusions can potentially be used to improve detection of circulating cancer cells and enhance personalized therapeutic approaches for cancer patients.
